That sounds like my first encounter with Kubuntu and Linux.
When you install Kubuntu you need to have the windows disk (IDE) enabled so that the Grub loader will recognize it.
There's probably a way to update the grub loader, or you can edit it manually to add the windows drive (but again, both needs to be enabled in the Bios)
I edited my Grub loader to display Win XP as the default so that my wife could just reboot the machine to get into a "familiar" OS.
(what does your Grub.lst look like?)
If you can't have all the drives in at the same time it sounds like you may need to update your BIOS?
