I installed LinuxMCE to the second HDD. The first one contains working Windows. So, both systems work fine.

I did the same
In addition I do have three other NTFS disks.
They are all accessible as far as I can tell.

One thing I did find on my install was that somehow the grub installed to another disk than I had planned.
To get my install working I just changed the HDD sequence in the bios and all my operating systems now work
Kubuntu/MCE
Win XP pro
and
Win XP pro MCE (60 day trial)
But that may not be the same issue you are having?
