I have most of my media in the public directory tree which all show up when I am trying to play music or videos. If I put a file in my users specific directory though, it doesn't show up. Is there any way I can select a file that is in my own directory tree? (i.e. /home/username/data/videos/video1.avi)? I've gone so far as to define each of the folders in the user specific tree as movies/videos/music, etc in "Files & Media / Media Files Sync" and added them to the database. How do I get to these files through the Pluto interface?

This was a bug in .22.  It's been fixed in .23--which we're trying yet again to release today.  Normally you should see both your public and private directories merged as one.
